If I load my new game to load a different save...

I also have the same problem (and it's not only that savegames don't want to load, the game also tends to randomly crash during playing). I tried to find out the reason for that problem but it's really hard to tell because it's non-deterministic (e.g. when I load the same save three times, only two times it crashes). In my case I think that this may be caused by having too many mods and Skyrim having memory issues (I really hope that Fallout 4 is 64-bit). Some time ago I checked the memory consumption of Skyrim and it was near the limit (and in the mean time I added even more mods). But hey, as long as I can play somehow, I don't care that much. I just save a lot and always keep the save created by Alternate Start. Skyrim is Skyrim and by now we should be used to its quirks.

because I can't load the save normally. Is there something wrong with my save? and is it okay or bad if I continue to do this?

That is normal when you have lots of scripts running or something. You can maybe load normally if you save in an empty/small cell but loading the game as you do doesn't break anything.

Are  you saying that when you load a game from a save you crash? It's normal with lots of mods and scripts. I use live another life alternate start and save my first there. By habit I load that first and then the save I want start from.

A lot of people have this, Skyrim just doesn't handle complex saves that well when loading straight from the main menu. Loading a new game or an early-game save first allows Skyrim to allocate enough memory to manage your larger save.
