How is FNIS suposed to work with Mod Organizer (MO)?

I have seen several posts that suggest using Mod Organizer instead of Nexus Mod Manager, but how is FNIS supposed to work then? Running FNIS from the Mod Organizer folders generates errors (due to not being run from Skyrim/data) but since Mod Organizer waits to copy over the mod folders until starting the game, running FNIS from the Skyrim Data folder doesnt see any of the mods you are installing and thus has a gimped FNIS script.

 

Can anyone clarify this for me?

well, that's why you run FNIS inside/from the MO mods folder. it worked for me

install FNIS normally, go into MO, to the left of the run button is a drop down menu, click it, click edit, under title type "FNIS", under binary clcik on the browse button (...), navigate to your Skyrim folder where "FNIS for users" is installed, make sure "Close MO when started" is unchecked, click "Add" button

Thankyou Safo888 and Afz53fu.  Not a simple process but working fine now thanks.

Now if only I could get the collision to work on my nifskope added head parameters...

The MCM menu is added by SkyUI and it's a way to configure mods from in game. Just hit escape to bring up the game menu and you'll see MCM if you have skyui installed.

To add to what afz53fu said, you can (and probably should) run several external programs from within MO.

 

My own MO has SKSE, Creation Kit, FNIS, LOOT, TES5Edit, Wryebash, Bodyslide and Savecleaner all on icons on the MO toolbar.   

 

If you're trying to sniff out problems with corrupt saves or your load order, that makes it extremely handy.
