Trying LOOT (Load Order Optimisation Tool) - keeps turning on old mods

I'm trying out LOOT, but whenever I run it and tell it to sort the plugins, it keeps turning on mods I disabled long ago.

I don't want it to do that, I turned those mods off for a reason and even removed their active scripts from my save files. Right now, it's tempting to stop using LOOT, but I'm hoping it may prevent some small issues when I reinstall newer versions of some mods soon.

Why does LOOT switch those mods on that I had specifically turned off?

You really can't clean your saves completely. There is no 100% solid method or tool for that. They will always have residue data from scripted mods you have used. Perhaps LOOT is detecting this data and mods get activated while it is checking them trough?

LOOT behavior on this is only a theory. None of my saves have scripted mods removed from them (I consider it as bad practise), so I can't test this out properly. Hopefully someone else can.

For that purpose, are you running the game trough Nexus Mod Manager or Mod Organizer?

Neither, on the purpose to keep control. I've managed to do a workaround with TES5edit and Notepad so far, which works. But it'd be nice to have LOOT's assurence without it activating mods for me. If all fails, I have a shadow copy of Skyrim's data folder pre-changed.

I've never had LOOT activate/deactivate mods for me, wrye bash will, after asking permission, but LOOT never.   I just tested by deactivating skyre_main and an .esm thinking maybe loot might activate masters, but it did not.

maybe your workaround is the cause not the solution?

Loot in its default settings dosen't activate anything it only sorts whatever plugins are installed.

How do you startup your skyrim? wyre bash skyrim launcher NMM MO SKSE.exe?

I use wyre bash and never expierenced anything like that also it would be impossible for loot to activate anything if another program like NMM MO or wyre bash are starting up skyrim since they manage in their settings whats activated and whats not if you don't use any of these I don't know if something like that could happen.

Edit:

Neither, on the purpose to keep control

Since I saw this I assume you use non well in that case you either loose control then gain it if you don't like MO or NMM I also don't use any of them I recommend wyre bash its easy and self explaining and it dosen't change anything if you are afraid of that in its basic settings it only shows you your installed plugins you can sort them after loadorder date whatever or change your loadorder by hand and use it to start up skse.
