I had that problem until I placed FNIS and FNIS Creatures as zip files into my Default MO folder, too, and activated them. FNIS is probably sitting in your skyrim/data folder and can't find the mods cause they're now in a separate MO folder. It can't find your XP32 skeleton either.

To be able to access your mods in any utility that modifies content when using Mod Organizer you have to  run them from the MO interface. You also have to keep MO running in the background. This applies to LOOT, BOSS , FNIS and the Creation Kit.

Instructions for setting up for the CK.

Start Mod Organizer

Click on the two gears icon above mod list

If  there is no Creation kit listed, then you need to create it

In the Title area delete what is there and type in Creation Kit

In the Binary area click on button to its right and browse to CreationKit.exe

Click on it then click on open

Uncheck the box to the left of Close MO when started  <------- Failure to do this step causes most access problems.

close window saving the changes

Now click on the button to the left of the Run button

You should now see Creation Kit in the dropdown box

Select it and press run, when CK starts MO should still be running in the background

If so, you should see all installed mods in CK

LOOT, BOSS, FNIS and Creation Kit should be added if you are using them.

Bodyslide 2.0 needs additional steps to work properly

SKSE needs to be set up the same way but does not require MO to be kept running in the background.
