Bit of Boss/Wrye Bash Help Needed

So I decided to switch from NMM to Wrye Bash and have been learning as I go (While reading the guides). I got to installing all my mods (a lot of them) and got to the last bit of making sure everything was in order, cleaning the files that should be cleaned and anything else that had popped up. Working my way down the list of mess-ups, Skyrim started and played fine (No crashes on start up or even further in on a clean save).. Then I installed the Immersive Armour and Weapons mod and noticed an error of it missing "Spike.esm." (Which is weird, because I thought it came with it?). So I uninstalled and re-downloaded the files, then re-installed them with Wrye Bash. Ran boss again and suddenly I have "checksum" on all my mods. Every single one.

Note that this was all done within about 5-10 minutes. Everything was perfectly fine before I uninstalled, deleted and then reinstalled.

So.. Problems:
Checksum (Do I have to re-download ALL my files again.. or will installing them all over again work?)
Spike.esm missing - This has been fixed
UFO compatibility patches (though I have the ultimate for UFO..)
