Hmmm, 3D games? Games like Wicked Island comes to mind as well as Breeders of the Nephelym (BofN). Although those feature zoophilia on par with humanoid type monsters like werewolves or other anthropomorphic animal races as in BofN. There certainly others but I can't think of them off the top of my head.

 

For 2D games, there are the Slice of Venture games as well as the remake which is still in development. I recall those are RPGMaker games or somthing similar. They do have more traditional zoophilia with dogs, horses, pigs and such. There are quite a few RPGMaker games that have at least minor elements of zoophilia if you only count dogs as one of many monstrous enemies that can battle-fuck your character.
