Characters have a long time of free movement before starting the animation, they can even run outside the scene, is there a mod that can pause them, or is there any way to shorten the free movement time.

How are you starting the scene?  If you're using a mod like Aroused or something else to "make it immersive" it is likely checking several things under the hood to find valid actors and this causes delays depending on the efficiency and extent of the scripting involved.  Matchmaker can also take a long time.  Try using SL Tools to set up the scene (select actors) and start the scene with the hotkey.  It should start almost immediately.
