Body part masking?

Is there a way to "mask" feet, for example, to prevent clipping through socks? When I open the project in Outfit Studio, it doesn't show that the feet are even part of the project. I have simply deleted feet from other mods before so I'm not sure what the issue is here with this particular outfit. 

 

Hopefully this makes sense to someone and I'm not just a rambling mad person.

Doing this takes some work in Nifskope and the CK. Sounds like you need to set them up like boots

Though this method may leave a gap above the sock. If this is the case you can add the foot part in outfit studio and delete the vertices that are under the sock. I can give better instruction if you link the mod you are working with.
