INI file overwritten? E.g. by (accidentally) starting via Steam?

This may not be your issue, but the native windows system "magnifier".  Check "Ease of access" settings of your computer, to see if everything is set to 100%.    I know that setting this to different values does mess up some programs.   When FO4 was initially installed, it should have taken the settings from your display and scaled everything correctly, but if you reset the "Ease of access" settings (specifically the "Magnifier", but there are other settings that could affect it as well) after the install, then this may be the issue.

 

I recommend checking that after you check the settings for the game.
