New versioning system. All settings reset.

Finally returned to FNV after a few years hiatus, and after 40+ hours, ran into this issue.

Does anyone know what causes this? I played earlier today, made a save, and then returned a few hours later (Without having made any changes or updates) and suddenly this message pops up, Project Nevada, NCRCF and Nevada Skies all give me the default startup popup messages, and The Reunion quest for the Lonesome Road DLC pops up, all as if first time. Then my pip-boy (which I replaced with Readius) is gone/invisible, and holding tab to summon the flashlight no longer works (a Project Nevada addon, I believe).

But the weird thing is, I didn't update anything in the meantime. The only two google results I can find for "New versioning system. All settings reset." both lead back to here as generic messages people have picked up on but which seem irrelevant to their issues:

This makes me think it's Sexout related, but again, I didn't touch anything in the 2-3 hours between saves. Does anyone know if any of the NVSE/NX/JIP LN extenstions and DLLS and such have auto-update functions?
