I made some cc where i took pictures cut out the nipples made custom overlays out of then  look fine in CAS when i save it the sims skin turns black  and they stay black in game any help on what im doing wrong, same issue when i apply them to full skin overlay

Could you send your CC, or at least the .png used?

I used a base version added the vagina turned it gray so everything matched did this work with Paint.net then today colorized it with gimp. both versions look good in CAS but when i save the sim the created skin appears black and then in game black.

In the "warehouse" tab of Sims 4 Studio, make sure you're using the 'SortLayer' 2100. You also need to set 'Display Index' to 0, I think. (There is a search box you can use, instead of looking at everything.) You could also try to use .png instead of dds, and/or make the non used parts transparent.
