I was getting this for a while although mine did show up all over, not just Automatron. After spending a long while going through my mods I found not using Grafix Texture Overhaul and Boston FPS Fix and its Red Rocket patch fixed it and I havent seen it since. No explanation why they both work for others and are very popular but since removing both the invisible items have been gone for several playthroughs. Maybe its an Automatron texture replacer?

I don't have any of the  mods you listed and I'm almost certain I don't have a texture replacer for automatron.

You have something editing that cell. Could be as simple as a lighting mod or a scrap mod or something that adds/modifies that cell.

 

Check any building mods if they modify that area, any lighting mods (ELFX etc) or even something like Scrap Everything (though I don't think newer versions cause that. Was an issue in older versions). Could be your load order as well. If you load something like a lighting mod after a building changing mod, it will cause this.

That would the problem then, as I have a mod that allows you full settlement access for Home Plate and the Mechanist's Lair. I'll try uninstalling it and see what happens.
