Optimised Sky/mod by cleaning save?!!

There is a way to remove dragonborn and dawnguard culpitre from the save cleaner's way without risk a crash or a save corruption?

I mean i don't use these dlc only for there dependency for other mods and stuff.

I want to turn off dragonborn and dawnguard but i need to keep them on!!"lol"*

Clean the culpitre whose become to expansive with addition mods.
