How I do install mods if I cannot set data directory after opening it to install it using Mod Organizer due to getting no game data on top level?

You'll have to create the directory yourself then.

Use you desktop or some folder to mimic the directory by creating subfolders and putting the loose files into the last folder e.g:

if you want to install body textures create thsi structure \textures\actors\character\female and place your files the female folder. Then use a programm liek WinRAR to add as an archive and install like any other mod.

Depends, sometimes you have to do Yollk said and sometimes the information is just in another folder that is not called "data" but you could still point MO to use it.

Check subfolders, sometimes a file has options and you need to select something from a folder and then select that one as "data" folder.

if you download it with mod organizer and try to install it a window will pop indicating that "no data on top level" was found, but its done on purpose so you first choose the "profile" you want and then select the data folder

 

Hopefully my explanation wasnt even more confusing!
