Here FrameFemale.nif use my mesh as a reference. Open this nif file in Outfit Studio, delete my body from the frame and add your own.

Yes the frame, when my companion enters the power armor, the cargo bags show up. This happens even when the Power Armor frame doesn't have a torso plate attached.

Have you tried upgrading armor pieces at the Power Armor workbench? In theory, it should be possible to disable them, since these bags are a separate nif file in a separate directory "mods". If it doesn't work, try to upgrade the frame itself on the armored workbench.
