Adding Mods causes MCM settings to reset

I have a problem causing mods to reset to their original state as if I'm starting a new game when adding new mods. This problem doesn't seem to be cause by any specific mod as it has happened with; civil war overhaul, wearable lanterns and better fast travel. When I load up a game with one of these enable I get the message stating some content is no longer available (though there mods don't overwrite anything I have). Then I'll load up the save and all mods will re-initialize. I looked through the papyrus log and didn't see anything that would cause this. So I'm wondering if anyone has encountered this problem and figured it out.
