When my male and female sim have sex, depending on the position or what they do, the male is completely naked. However, the female still have her underwear on. Is there a way to fix that or is that how it is. I looked in the settings for WWs and couldn't find anything. I'm new with this mod.

Sims will dress or undress, by default, as the animation is tagged for them to do. There's an area in the Sex Settings menu (I think it's under "undressing settings" or something like that) where you can determine if NPCs and if played Sims should remove all their clothes, only some, or none of it automatically when having sex.

 

If the Sim is still wearing clothes during sex despite being set to undress all the time, then it's most likely you have a piece of CC that's flagged for "Nude" (this is not uncommon with badly-made and/or very outdated CC). Sims4Studio has a batch fix you can run to change this, but you have to remove any WW-related mods you have (WW and body parts for it at least) before running it or it will try to "fix" those, too – if the "fix" breaks anything S4S does back up the files it changes so you can put the originals back, though.
