If playing the Hero, how can you deal with the Thieves Guild?

If you are playing as a hero, trying to clean up Skyrim, you can stop Alduin, end the Civil War, destroy the vampires, end the Dark Seducers and Golden Saints, and even wipe out the Dark Brotherhood, but how can you stop the Thieves Guild (without mods)? Is there any quest line I’ve missed that will enable you to do it? If not, what alternative is there?

Nothing. Ignore them.

 

Or join and pretend to be robin hood and everyone else follows your example.

I think the "setessential (id) 0" command was what I once used.... it has been a while tho
