I'd say launch skyrim through default exe, not from SKSE. Just make sure to put steam in offline mode first if you don't want it to auto-update if you have one. Then run FNIS again. Oddly I usually run FNIS twice when I have to also otherwise I ran into problems, so run FNIS twice after launch default skyrim and see if that warning goes away.

 

Also could be that your FNIS is located in the wrong place?

What install directory is that? 😮 is that the gog version?
