Not able to load any mods.

I have encountered a problem where mods I have enabled using NMM and the skyrim launcher do not appear in game. This appears to effect all my mods where even though they are all checked in NMM and the launcher none of them actually load in game. I found a topic by someone who seemed to have a similar problem where the "SkyrimPrefs" file under Documents\My Games\Skyrim and under Steam\steamapps\common\skyrim\Skyrim had an entry which needed to be set to 1

but mine is already set to 1. I am hoping someone can give me an idea as to what i should try.
