Help me with Wrye Bash plz

Hello guys. I'm currently having conflicts between the lighting mod (LUX) and some city overhaul mods (Obscure's college of winterhold, JK skyrim, etc.). At the same time I just installed Animated Armoury, which added many things into the leveled list. So my questions are: 

 

1. As for the conflicts I mentioned, I installed the patches for those two to work together, yet still I can see flickering floors and some weird-looking walls, which I can pass through and if looked from one side it's there but on the other side it's not. To clarify:

Will something like this be fixed if I make a bashed patch? If not, any ideas to fix them?

 

2. For the leveled list, I know it's best to make a patch. However, I've never used Wrye Bash before, and I've seen many versions of guides on youtube but couldn't find a one that takes the time to really explain what every step does. Instead every guide just tell me to do this then do that and "voila! a bashed patch!" I don't mind watching a 40-min video just to learn how Wrye Bash works. So if anyone know there is one out there please hook me up. 

 

3. If I were to decide to bash patch every single mod on my mod list, will that cause any issue? Because for some mods, the author says NOT to clean it with SSEEdit and I wonder if there are same cases for Wrye Bash.
