Can you please do a video tutorial of the installation process?

You should get rid of the "citra-emu" part of the path since it confuses people.

Just create the load folder onwards in your CITRA folder, whatever its name is (mine was just "Citra").

will there ever be a CIA file or will this mod remain citra only?

This is really late but it can be installed and run on a modded 3DS. So for anyone struggling, like I was, here is a better guide to get it working.

Decrypt your 3DS game file firstly. You can do this using the batch CIA Decrypter. I can't remember the location of this download though. It'll convert it to a CCI file. You can then follow the same steps below and it'll still work, but you'll need to convert the CCI back to CIA if you want to install it on your 3DS. You can change the file extension on CCI to 3DS and then use GodMode9 to change it to a CIA. Just put the CCI file in GM9/IN file on your 3DS SD Card. Then open FBI and navigate the GM9/OUT folder and run the CIA it created and there ya go.

Download Dot Net 3DS ToolKit.

Create a blank folder on your desktop to extract the games files.

Run ToolKitForm.exe from the Dot Net 3DS Toolkit download.

On the Extract tab: Click Browse to find the Source ROM(The CIA file you already have) and then click browse to find the output directory(the folder I told you to make)

Then click Extract.

This'll rip the CIA contents to that folder.

Open the folder on your desktop and you'll see all the files. Follow the instructions listed at the top of the page but I'll paste it here too:

Move the Garc, archive number 3, inside this path and paste it in the folder number 3:

-Pokemon Omega Ruby: citra-emu/load/mods/000400000011c400/romfs/a/1/3

-Pokemon Alpha Sapphire: citra-emu/load/mods/000400000011c500/romfs/a/1/3

Move the Garc, archive number 1, inside this path and paste it in the folder number 2:

 -Pokemon Omega Ruby: citra-emu/load/mods/000400000011c400/romfs/a/0/2

 -Pokemon Alpha Sapphire: citra-emu/load/mods/000400000011c500/romfs/a/0/2

--XY-SERENA-------

Move the Garc, archive number 9 and number 8, inside this path and paste it in the folder number 8:

-Pokemon X: citra-emu/load/mods/0004000000055D00/romfs/a/0/8

-Pokemon Y: citra-emu/load/mods/0004000000055E00/romfs/a/0/8

Ignore the word Garc. Just follow the folder structure in the folder you extracted the files to. You can tell if you have the right file by checking the size of the ones in the folder and the ones you're going to overwrite.

Once done, go back to the DOT Net 3DS Toolkit, click the Build tab.

Do the opposite of what you did before. So you'll need to pick the source directory(which is the ripped files on your desktop) and the Output ROM(which is the CIA file you originally used). When you browse for the output ROM it may have the wrong file selection. Click the "Save as type" and change it to CIA and it should show up.

Change the output format to Decrypted CIA.

Hit Build at the bottom.

It'll run and then you'll have overwritten your CIA file with the modded character.

If anyone is struggling with this, and this isn't clear enough, let me know and I'll take screenshots and redo it.

Made the intro a little easier to read. Added a missing step.
