Regarding the plugins that don't work, how do you determine this? Is there a way for me to identify and repair plugins that aren't working?

You should be able to do this with LOOT which shows them in yellow. (I don't know what version of LOOT there is for Skyrim VR) I have Skyrim LE and with LOOT I have solved many problems. Once it showed you the plugins and masters to clean, you'll have to do them one by one with TES5EditQuickAutoClean (or other similar program, I don't know which one it is but the one for Skyrim SE should be fine). If I remember correctly, for Skyrim VR, everything related to Skyrim SE (Special Edition) should be fine.
