Best practice for bethnet downloads?

So, what is your personal best practice guide for downloading mods from bethesda.net? In theory it's simple: download, extract from data folder, uninstall, create zipfile from extracted files, install with mod manager of choice... so far the theory, sounds simple enough, right? Well I just tried and now I am struggeling to reinstall half the mods that relied on LooksMenu *sigh* Turns out that procedure seems to mess up the "flag as light" option from Vortex.

 

Should I create a second FO4 install just for downloads from BethNet? Should I unwrap the bsa archives to loose or leave them be? Honestly for now I came to the conclusion that for myself downloading from BethNet is only warranted for absolutely Must Have mods.
