Hmm... I think room markers and portals could help negate the cell being so large (invisible boxes you can use in the CK that will have the game only load what is inside the invisible box, so if you put it around a room you'd only render that room and then a portal connects one room to another so it'd render a little window so you could see into the next room only rendering what you can see from the other room. I guess that'll have to do.

I want an aquarium! With slaughterfish, mudcrabs, salmon, etc. Here's an example of a mod with an aquarium.

As for the garden stuff, I wouldn't really care about it. Do what you must to make the cell stable. Bethesda did a shit job and uses a shit engine to make their game. Also, you MUST have several essential things in the castle for it be considered aesthetic (at least in the trophy room): 1) A place to show off all the Dragon Priest masks including the ones from the DLCs, 2) A place to show off all the dragon claws, 3) A place to show off the paragons, and 4) a place to show off all the artifacts from this list here (http://www.uesp.net/wiki/Skyrim:Artifacts), you can divide them into sections like "Thieves Guild collection," "Daedric Artifacts Collection," and "Companions Collection" etc. 5) In the Alchemy and Enchanting room, see if you can stick a garden with rare ingredients growing in it and an Eye of Magnus in the center of that garden that makes grand soul gems on a regular basis when you activate it (1 soul gem every 2 days or something). This last one is optional but I don't think the Eye of Magnus giving out free soul gems hasn't been done before so it would make your mod unique.

Also, you really need some automatic storage, like a chest right next to the alchemy table you can instantly dump ingredients you collect on your adventures for later use. Also, a chest next to the enchanting table that automatically collects filled soul gems from your inventory when activated.  Same thing for smithing, you need two chests, one for ingots and one for ores.

These are my suggestions. I'm looking forward to your work.

If you need some inspiration, take a look at Elysium Estate. I'm currently using it right now and it is awesome.

One last thing, if you have a large castle, it is only fitting that it should support the multiple adoptions mod. It would get pretty lonely in there with no kids or even 2 kids. With the Multiple Adoptions mod, you can make it a bit more lively.

Edit: One more idea. Needs a room for vampires filled with naked slaves to feed on and a coffin for the vampiric resting bonus. Also, please get rid of those "privacy walls" that are in the master bedroom surrounding the bed. It makes no sense and it looks ugly (no offense). This is your castle, what are you hiding the bed from? You want the bed and other things in the castle to be easily accessible and not have to sit down in a chair before you can activate the alchemy/enchanting tables or run around the privacy screen to get to the bed.
