As far as I know, the only way to change costume in story mode is by swapping costumes with lnk_reshuffle

IIRC, there's a command that "saves" an appearance as the default for a costume when you're on the character select screen. I believe it's CTRL+0 or something like that, but I could be wrong since there's been a while. Doing that, whenever the game tries to load that costume, it will load the one you've set instead.
