First I don't play Fallout 3, but I do know that Wrye Flash is the best mod manager for FO3.  So, I wonder do you use Wrye Flash with BOSS I think?

 

If you use both tools then do this:

 

1.  Sort your loadorder with BOSS

2.  Install this modding tool and clean your mods, if necessary

3.  Install Wrye Flash if you haven't done that and learn the basic features

 

I dunno if a bashed patch can be used in Wrye Flash or not, but if you can use it then rebuild the bashed patch and launch the game and see what happens.
